We Have A SQL Server that is Located in another country and I noticed that the Service SQL Agent MSSQLSERVER fluctuates from 340msecs to over 1000msces for both Server And Agent. What does this exactly track and what does these monitor times mean

This is the service that runs the MSSQL server. You can read more about it here. Those times are the response times for when PRTG queries the service so it would seem that the service is taking a while longer to respond to the queries sometimes which may be indicative of load on the service.
