Could you please explain why is the Coverage column on a report is showing less than 50-70% when the server with the probe has less activity. Conversely, the coverage is close to 100% when the server is active.
Is there a way to have close to 100% coverage? Any best practices?

Please check the article here that discusses what the coverage value means. If PRTG was running the entire time, then you will likely have to troubleshoot network issues or issues with probe.
Also, it's rather unclear which server you are talking about here. Is there a probe that's running on another server that is monitoring your sensors and the server with the probe software installed is only working properly when it's busy?
