I'm using the "WMI Free Disk Space (Multi Disk)" to monitor disks on a server, however, it does not see disks that are mounted on a mount point and not assigned a drive letter. Is there a way to monitor disk space (and other stats) on those drives?

You are right! As per the manual for this sensor https://www.paessler.com/manuals/prtg/wmi_free_disk_space_multi_drive "The sensor monitors logical partitions of a hard or fixed disk drive. PRTG identifies logical disks by their drive letter, such as C." without a letter, PRTG will not be able to monitor this drive, this limitation won't affect the WMI Volume Sensor(https://www.paessler.com/manuals/prtg/wmi_volume_sensor). Wich as you mentioned, it's a better fit. "The sensor monitors an area of storage on a hard disk. It can monitor local volumes that are formatted, unformatted, mounted, or offline" Thank you for sharing this

For the benefit of others who find this in the future, the solution is to use the WMI Volume Sensor. It can monitor free space on volumes attached as mount points.
