Cisco Device Template including Down Ports on AutoDiscovery

Hey all,
We are looking into automating device creation and are encountering some Template issues...
I have created a device ( Cisco Switch ) and we manually created snmp traffic sensors.
Then we can select all interfaces Gi1/1 -> Gi1/4 and Fa1/5 -> Fa1/12
So we have all physical ports monitored.
For further referrence Gi1/3 & Gi1/4 are disabled / adm down ...
If i create a device template from that Template device.
Run the template on a new "Device" ( same ip )
All down / disconnected ports get dropped in auto discovery creation ???
So our switch does not have all possible ports monitored...
Anyone have a work around ? Fix .... ( Currently its about 2000 Switches buth expanding each year... )
