Last night, our O365 Exchange mail queue was backed up with over 6,000 messages. We would like PRTG to alert us when this happens. Is there some way to monitor the "Messages have been delayed" Alert under Office 365 Security & Compliance section?

Unfortunately, we do not have any native sensors to monitor this. You may be able to set up a alert in Office itself. Please see Queue alerts and Queues, and Alert policies in the security and compliance center.
