When I create a server in PRTG Desktop, I have to add a username and password. If this user has administrator rights, then it is theoretically possible for anyone who has access to my computer to manipulate the PRTG server via PRTG Desktop. Is there a way to password protect the PRTG Desktop app?

If you are using the Web interface, the passwords will be stored by your browser, but you can easily reconfigure your browser not to save the passwords or autocomplete them in the credentials box.

Unfortunately, at this moment there is no way to protect your password if someone has access to your machine's credentials. If your windows account is compromised, it will also have access to the PRTG desktop. Basically, the only way to protect your access credentials is to maintain them personal/secret, and not share them with any colleges.
I would suggest utilizing more secure access to your PRTG server just as the Web interface. In which each access is separated at the log-in page.
