Can you sort flows by packet count?

this is not possible. PRTG does not store flows permanently, there are only slices of 15 minutes each for the toplists. After the toplist is created, those flows gets flushed from the buffer.
You can sort the table of each toplist by their rows. The table only shows its already shortened content though, as there is no flow storage.
