Sounds quite odd. Are you referring to things getting messed up at the monitored host or or the machine where PRTG runs on?
You could send us a support bundle to have a look at what's going on inside PRTG. This can be done via the "Contact Support" ribbon in the lower right corner of the web interface. Furthermore send us screenshots (after you've received the confirmation that we received the bundle) of what you see on the host in question (eventlog messages etc).
