Is it possible to install the freeware version and at a later time purchase a commercial license and apply that to the existing installation? As opposed to a clean install.

Yes, that's possible. At the time you purchase a license you will need to download the commercial installer (available only for commercial customers) and install it on top of the freeware version to be able to enter the license key, but all settings and monitoring database will be kept when you switch to the commercial (paid) version.
